Long-range Lennard-Jones (LJ) interactions have been incorporated into the CHARMM36 (C36) lipid force field (FF) using the LJ particle-mesh Ewald (LJ-PME) method in order to remove the inconsistency of bilayer and monolayer properties arising from the exclusion of long-range dispersion [ (preceding article in this issue)]. The new FF is denoted C36/LJ-PME. While the first optimization was based on three phosphatidylcholines (PCs), this work extends the validation and parametrization to more lipids including PC, phosphatidylethanolamine (PE), phosphatidylglycerol (PG), and ether lipids. The agreement with exptl. structure data is excellent for PC, PE, and ether lipids. Lipid diffusion is slower than C36 due to the added long-range dispersion causing a higher viscosity, although it is still too fast compared to experiment after correction for periodic boundary conditions. Gleason score, a measure of prostate tumor differentiation, is the strongest predictor of lethal prostate cancer at the time of diagnosis. Metabolomic profiling of tumor and of patient serum could identify biomarkers of aggressive disease and lead to the development of a less-invasive assay to perform active surveillance monitoring. Metabolomic profiling of prostate tissue and serum samples was performed. Metabolite levels and metabolite sets were compared across Gleason scores. Machine learning algorithms were trained and tuned to predict transformation or differentiation status from metabolite data. In light of an increasing number of antibiotic-resistant bacterial strains, it is essential to understand an action imposed by various antimicrobial agents on bacteria at the mol. level. One of the leading mechanisms of killing bacteria is related to the alteration of their plasmatic membrane. We study bio-inspired peptides originating from natural antimicrobial proteins colicins, which can disrupt membranes of bacterial cells. Namely, we focus on the α-helix H1 of colicin U, produced by bacterium Shigella boydii, and compare it with analogous peptides derived from two different colicins. To address the behavior of the peptides in biol. membranes, we employ a combination of mol. simulations and experiments We use mol. dynamics simulations to show that all three peptides are stable in model zwitterionic and neg. charged phospholipid membranes. At the mol. level, their embedment leads to the formation of membrane defects, membrane permeation for water, and, for neg. charged lipids, membrane poration. These effects are caused by the presence of polar moieties in the considered peptides. Importantly, simulations demonstrate that even monomeric H1 peptides can form toroidal pores. At the macroscopic level, we employ exptl. co-sedimentation and fluorescence leakage assays. We show that the H1 peptide of colicin U incorporates into phospholipid vesicles and disrupts their membranes, causing leakage, in agreement with the mol. simulations. These insights obtained for model systems seem important for understanding the mechanisms of antimicrobial action of natural bacteriocins and for future exploration of small bio-inspired peptides able to disrupt bacterial membranes. Increasing NAD+ levels strongly correlating with disease progression was an unexpected finding. Alkanes are known to promote the fluid lamellar (Lα)-to-inverted hexagonal (HII) phase transition of different phospholipids. In this work, we studied the interaction of decane and tetradecane with self-assemblies formed of 1-palmitoyl-2-oleoyl-sn-glycero-phosphoethanolamine (POPE), using sequential 2H and 31P solid-state NMR spectroscopy. This technique allowed calculating the partitioning constant of the alkanes between the Lα and HII phases of POPE. Our results show that both alkanes are preferentially distributed in the HII phase compared to the Lα phase. In the HII phase, both alkanes display a very high conformational disorder, consistent with their location in the intercylinder voids. This preferential partitioning in the HII phase is more pronounced for tetradecane than for decane. This finding is proposed to be associated with a less energetically favored insertion (limited solubility) of tetradecane in the lamellar phase. This proposition is supported by the observation that tetradecane experiences more conformational freedom than its shorter analog in POPE bilayers, suggesting that it is located, on average, closer to the middle of the bilayers. It is also established that the increase in size of the intercylinder voids, by the addition of 1-palmitoyl-2-oleoyl-sn-glycero-phosphocholine (POPC) in the HII cylinders, enhances the partitioning of decane in the HII phase compared to the Lα phase. These findings propose handles to modulate the balance of the relative Lα/HII phase stability. Some of these events result in lipid intercalation within the transmembrane domain, and others reach out to protein key sections for signal transmission and receptor activation, such as the Cys-loop and the M2-M3 loop. Sphingosine-1-phosphate (S1P) is a bioactive sphingo-lipid with a broad range of activities coupled to its role in G-protein coupled receptor signalling.
